Wow, you guys are really missing a lot. This book is a fairy-tale pastiche, and a lot of the things you're taking seriously are satirical. The reason the Witch of the Waste is threatened by Sophie is that she's been unintentionally enchanting the hats, thus setting herself up as a sorceress and potential rival.
I think it makes sense that in the show MB at first seems very negative about humans; after all, we're seeing some of its experiences from before the book begins, when humans are making a game of tormenting it, something that's alluded to in the books but not shown. In the books, the PresAux people are the first humans it's met that treat each other well and try to treat MB as a person. We know its previous interactions with humans have been bad, but in the show we're seeing it.
